Probl´ematique

Un des probl`emes actuels en bioinformatique est de comprendre les m´ecanismes de r´egulation au sein d’une cellule. Notre travail concerne l’´etude des r´eseaux de g`enes, avec la particularit´e d’y int´egrer les acteurs encore mal connus que sont les ARN anti-sens. Plusieurs ´ etudes pointent l’importance de la r´egulation par les anti-sens dans les ph´enom`enes de r´eponses aux stress. Pour ´etudier l’impact des anti-sens dans les r´eseaux de g`enes, nous ´etudions leur comportement dans deux contextes exp´erimentaux d’un processus biologique de stress.

Donn´ees

Nous travaillons sur des donn´ees transcriptomiques issues de pommiers, grˆ ace ` a la puce ` a ADN AryANE version 1. La puce est constitu´ee de 126 022 sondes, avec autant de sondes sens que de sondes anti-sens. Nous ´etudions le processus de la maturation du fruit d´ecrit par deux conditions : la r´ecolte (H), et 60 jours apr`es la r´ecolte (60DAH).

Chaque condition est form´ee de 22 ´echantillons de fruit, ` a chaque ´echantillon de H correspond un ´echantillon de 60DAH.

Afin d’´etudier l’impact des anti-sens, nous comparons les termes ontologiques associ´es aux g`enes sens diff´erentiellement exprim´es (l’ensemble S de la Figure 3) ` a ceux des g`enes sens et anti-sens diff´erentiellement exprim´es (l’union des ensembles S et AS). Nous utilisons l’App BiNGO de Cytoscape. BiNGO d´ etermine l’ensemble des termes d’une ontologie significati- vement repr´esent´es dans un ensemble de g`enes et les repr´esente sous forme de graphe. En effectuant la diff´erence entre le graphe sens/anti-sens (Figure 4a) avec le graphe sens, nous obtenons les termes sp´ecifiques au graphe sens/anti-sens (Figure 4b). Ces termes permettent de mettre en lumi`ere des fonctions qui n’auraient pas pu ˆetre observ´ees sans l’information sur les anti-sens. Notamment, on peut observer ici le terme r´eponse au froid (fl`eche rouge sur la Figure 4b) qui n’apparaˆıt dans cette ´ etude d’enrichissement fonctionnel que si l’on consid`ere les donn´ees sens et anti-sens. De plus, on constate que dans le groupe de g`enes associ´e ` a cette fonction, le niveau d’expression des sens est constant entre les deux conditions alors que le niveau d’expression des anti-sens diminue. Ce qui t´emoigne d’une r´egulation par les anti-sens.

Analyse des r´eseaux

La construction et l’analyse de r´eseaux que nous d´eveloppons sont inspir´ees de la m´ethode WGCNA et adapt´ees pour prendre en compte l’action des anti-sens (score d’activit´e des anti-sens au sein d’un module notamment). Les fonctions mises en ´evidence par la diff´erence des ontologies sont vis´ees par l’analyse des modules. L’objectif est d’identifier, dans les conditions exp´erimentales qui sont compar´ees, quelles fonctions biologiques et quelles r´egulations sont impact´ees par l’expression des anti-sens.
